Gameplay is divided between exploring randomly generated dungeons where players fight Shadows using summoned creatures called Personas, and navigating daily life by attending school, building friendships through Social Links, and developing character attributes. Golden adds new story content including the character Marie, additional Personas, online features, new difficulty settings, expanded voice acting, and additional animated cutscenes over the original PlayStation 2 release.

The game follows Rean Schwarzer and his fellow students of "Class VII" at Thors Military Academy, a newly formed class at the academy which is the only one not segregated by social class, composing of both Erebonian nobility and commoners. The basic gameplay is nearly identical to the previous entries with a few changes. The biggest change to the battle system and also counting as a brand new feature is the "Tactical Link System". The "Tactical Link" allow players follow up with three different kinds of link attacks, dealing additional damage and providing various other benefits. "Tactical Link" becomes a more useful asset to the player as the story progress and characters level up their "Link Levels" with other characters. As the link levels increase, you will obtain new link abilities such as healing the link partner or increase the CP gain of the partner.

If the player has a completed game save file from the prior game, it has an effect in Cold Steel II, with certain events and dialogues playing out differently based on choices and relationships built in the first game.

While there are various enhancements and details to the character and the scenery, the basic gameplay is still largely similar in a side by side comparison. The GameSpeak system Abe uses to command and talk to other characters start with the same commands, but can later be expanded. This version of the game supports leaderboards for the completion time of each mode and the overall game. There are three difficulty levels and the game. It includes the original cooperative function of the original game when another player can take over when the first player dies, taking turns controlling Abe.

    The single player campaign progresses through the first three years of the A.G.R.C. (Anti-Gravity Racing Championships): 2048, 2049, and 2050. All events have pass and elite pass targets. Unless the elite pass criteria is met unknowingly, it will only be displayed after a player passes an event. If the player fails to complete an event multiple times in a row, the event can be skipped. Skipping an event will allow the player to move on to the next available event; a player can return to a skipped event at any time in order to try it again.
